I have been testing out using auto gain instead of setting the output manually, however it seems traktor consistantly puts waaaaay too much gain and it clips the outputs pretty consistantly.

I haven't had clipping problems with my audio in T3.4, and the little I've used TPro for mixing hasn't given me any serious issues either.

Yeah, I can understand that.
I've actually found the autogain to be extremely helpful pulling the levels of a lot of my older tracks to compete with the newer ones.

My point was is that you still have to set the gain correnctly inside of Traktor to get the maximum output you can without digital clipping - then use the gain on the external mixer to get an equal volume level to the other track happening. This way you get the optimum sound quality.
