Hi guys, I have a traktor s2 and an x1 mk2. If I only need the 2 decks on my s2 and I set up my x1 to be decks A and B as well, what other ways can I use the X1? So far I have been using the flux feature on the x1 that's all.

You can control effects with the X1. In combination with the S2, that will give you control of all four effects banks.
You could map the endless encoders to be dedicated filter for each channel.

Are you into creative effects use? You could map the whole controller specifically for FX, or a second set of knobs/buttons for FX 3-4. Or map custom FX chains that you can control with the S2. You could even map an isolator effects setup. You could map keylock and/or key adjust. You could map cue points 5-8 if you need them. You could map beatjump controls. You could map Freeze mode if you're interested in that. If you go to the maps page and select One Button Mappings from the Controller drop-down, you'll find a whole bunch of cool maps that you can apply to single buttons. You could map loop recorder functions. You could map, ah, stuff.. And more stuff.
All depends on your style of mixing and how far you want to push yourself creatively. If you don't need any of this stuff going on, sell it. Or sell the S2 and get a Z1, unless you're big on jog wheels.
