Mappings rewritten despite saving

I'm using a VCI-400 running Traktor Pro 2.10.0 13, on a macbook pro running Yosemite 10.5.5
I've developed my own custom mapping based on Jake Shauli's JS custom mapping.
It's all been working great despite my many adjustments and additions to the mapping, as well as including additional mappings for other additional controllers. No problem.
I've just bought the numark Orbit, and added the "Traktor Specialist - Orbit Remix FX1" mapping.
Problem: This seems to cause mapping conflicts I don't really understand. But, I can fix them, and things work fine.
However, even after fixing the mapping conflicts, and saving the working .TSI, the saved corrections aren't retained. Ie. When I reload the TSI, the same problems come back.
Sometimes I can reload or restart traktor a few times without problem, but then the same issue shows up again.
The issues are almost completely to do with effect settings.
I wouldn't call myself a mapping expert, but I know my way around fairly well... Just don't know where to start troubleshooting this.
Any thoughts?

Thing like this can happen if you use All Ports as the midi in/out port settings.

To expand on what Stewe brought up:
Lots of times when you make a new mapping, all the signals are sent through different channels (1-16). Typically the default is to use the first channel.
What probably happened, is that when you made the new mapping it is using the same channel as your other mapping.
There are a few ways to fix this:
1. Use a different channel.. could be a lengthy process.
2. A faster fix is to disable the mapping that you aren't using:
Settings > Controller Manager > (Select Map you want to disble from Dropdown) > Set input to "None" and output to "None".
That should also fix your problem.
