According to the manual those two buttons are linked and produce the same note D5... those are the effect button on the mixer and the third effect on/off on the effect section.
Am I wrong?
Is there a way to unlink them so that I can each button do a different thing?

Lol, you are not wrong it is like that. It is a factory bug that is solved with the firmware upgrade sold on DJTT store.
