If You're running windows check .tsi-files ownership. Looks like some settings-file can't be overwritten when You save it.

Why not export Your settings and mappings and reinstall Traktor?

No your full settings .tsi
Next to the big Import button is a big Export button.
Get everything right - controller config, autogain etc... then export that using the big export button, restart and import (big button)
Then check everything - if it's not right then it's not writing to your .tsi file for some reason - or not importing for some reason.

also, odd question, when you start traktor are just double clicking the icon on desktop/start menu, or are you using some kind of script that kills background tasks and boots traktor? if the second one then are you running as admin?

Nope i just launch from the desktop icon.
