No it doesn't.

It sets the gain of every track to 0:0db.
It does this for each and every track so both tracks in both decks are at 0:0db. Which ever is the Master deck is irrelevant because every deck should be the same - 0:0db.

Near as I can tell, it adjusts RMS to 0.0db, too... not Peak. This is actually probably the better option of the two, but that doesn't necessarily mean it's a good option.

Record a mix using autogain and throw the file in audition ... i guarantee you will still have a +/- 3db difference
Gain knob. Don't add 3 steps to a process thats been the same for 30 years.

What is the disadvantage of using the autogain to protect against digital distortion when doing effects in traktor and using the gain for the +/- 3db. I'm set for 6db headroom.

you should be sweet using -6 or -9db headroom, yep.
