The waveform lag you get sometimes is because Traktor's not really handling that stuff well -- but that doesn't cause the track to pause/skip/hiccup, it's simply a graphical problem probably due to the fact that the "priority for processing graphics is set very low" according to an NI forum moderator.
Your specs got to be good enough and you're far from pushing it with the latency.. so.. congrats! I have never seen or heard of your symptoms!
Let me see... a few more guess works... Newest version of Traktor? I have read about being out of sync when coming out of a loop with quantize or snap on with a certain version of Traktor... not sure sorry. Do you use control vinyls? Does it happen using internal mode and just a mouse?
If it happens to all your tracks, there's something you got to (and can) do about it because I can't reproduce the symptoms even if I try hardcore. (MacBook Air 2.16GHzC2D/4G)

Gotta test like that! (The whole reason I did it!) Because, I obviously know where they are, but for others not to hear is the POINT!
Newest version of Traktor, no control vinyls or timecode. Just external mixer, and X1 controls. Not sure about internal mode, and mouse. Haven't ever tried it. Does happen on all my tracks, reason why I've brought up a thread here about it.
Yeah, I know. If no one else notices I guess the DJ could just ignore it, kind of thing right? But the sad truth is, once you notice it, it's hard to forgive yourself to do it. I know one major problem in Traktor that even the tech support guys denied at first, and so I don't do that, but most DJs I know don't notice it so they are fine with it and do it all the time... hehe... better off staying that way...
I think what it comes down to, might be just knowing where in the track you're able to pull it off un-noticed. Obviously during any kind of vocal, or even local loop, your going to notice if jumped. During breakdowns-also might notice a jump more. It's more so those chunky repetitive places, with not alot of different sounds that it seems easier to pull off.
I was totally under the impression that you were saying you have trouble jumping beats in places that are "supposed to be hard to notice".
Obviously, I will not beat jump to the middle of a vocal line (unless with a beat mashing intention) or where the synth lines don't match, or even where the "energy" of the track changes somewhat, unless I know there is a nice crash cymbal at the destination, etc...
At any rate, where were the parts that you jumped? If you wan't to keep it a secret to others, pm me.
Whether or not any of them were the actual locations you beat jumped, there is definitely something funky going on with your software at least at the first place I commented on your sound cloud! Audio gap with a short static noise.
Could it be from not using the Multi-cord Cables, and having a sort of loose connection? Though I have high quality Monster cables, been noticing (and reading) they don't quite fit too well in the Audio 8. Just went back to the multicore cables...Can't really think what else it could be.
I LOVE THE BEATJUMP!!!
Its a feature that locks me in to Traktor (not available in serato)
i set the deck heading to show the number of beats / phrases before the next cue and the beatjump button allows me to phrase-mash-mix multiple songs and multiple breakdowns and keep everything together (eg, try experimenting with dropping two songs of the same key exactly 2 measures before a breakdown and listen if it sounds good - on some rare cases it sounds DOPE)
Setup:
Traktor Pro 2 / S2 MK2 / X1 MK2 / Audio6 / Pioneer HDJ2000 / Westone UM3X / rMBP 13 inch 2014 (2.8 GHz) / Focal Alpha 50
i use it some, never have issues with it sounding bad.
