    Mixing two channels. I have both "cue" buttons pressed for each channel. I'm probably being really stupid about this.

    That's why it sounds louder on the "Master" since you're listening to the same track twice.

    yeah you want just master and only the channel you are cuing... otherwise your just listening to both cued channels at their full volume and the cue / master knob wont make a difference

    That'll be your problem for sure.

    I'm not listening to the same track twice. One track in one cue button, the other track in the other cue button. Am I making sense?

    you should have cue on for

    -master
    -track you're mixing in

    to make the knob work.

    Turn on Cue for one channel, and the Master.

    You only cue one track against the master

    Like this (notice only track 1 and the master's cue buttons are lit up):
