OK great news Gfocus i got it fixed! You were right it was clashing with the nanokontrol. I thought i deleted them all but i didn't obviously! iT now works fine but would really love to just use the nano kontrol for the eq's and cross fader and maybe for decks C/D. Do you know how i could get them not to clash maybe? Thanks for fixing it for me, i'm chuffed now!

Anyhow, I now use Traktor and Maschine primarily. Actually, I just upgraded to 1.2.2 and have the same problem. But not just with Maschine. I have a custom Keyboard mapping that translates keyboard presses to Midi in Bomes then sends to Traktor.
Looping isn't working at all when I upgraded. I can't seem to activate the loop without the loop size switching to 1/4. But I'm not certain this is a midi issue because when I use the mouse and click the Activate button the loop size changes to 1/4 as well.
Very strange. I uninstalled and went back to 1.1 and of course looping works just fine again.
Okay, whew... this didn't take that long to solve.
So, you probably have some midi Out mappings to make the LEDs on Maschine light up when you activate your looping, etc. In my case, I didn't realize that Traktor 1.2.2 automatically selects "All Ports" for both midi in and out. My issue was resolved by selecting the correct ports that I used in Traktor 1.1.
What was happening is that when I would select a loop, the midi note would be sent out and then routed back into Traktor. My out note happened to be the same note that would set my loop size to 1/4.
Hopefully, that works for you too!
The easiest way to prevent this sort of clashes is to use different MIDI channels for your devices. So to fix for your particular problem, ian, I would assign a different global MIDI channel in the Korg controller software and then change your nano's mapping in Traktor (afaik you can't change a device's midi channel globally in Traktor, you have to adjust the channel for every single assignment)
Oh and thanks b33son for making me aware of the fact that i can control the lights of the Maschine. For some reason I thought this isn't possible. I have to redo my mapping again then, yay!

I've fixed everything!! Finally getting the hang of mapping, delighted with my set up, couldn't recommend a nanokontrol and a maschine together enough, thanks B33son and gfocus for all the help. Maybe some day i could return the favour!
