Try pressing either of the CUE buttons in the middle and see what happens in your headphones

Turn the cue mix knob on the controller. Full left is only what has the cue button pressed, full right is what comes out of your speakers,

I'm extremely confused with my speakers and headphones and cueing functions, etc...

For your knowledge:
Speakers - Output A
Phones - Output B

Output Monitor 1(ch a left) & 2(ch a right)
Output Master 3(ch b left) & 4(ch b right)

I'm confused on the phones part of my VCI-100SE... I don't fully understand the MIX and LEVEL parts. Mix has PGM and MST along with it and I'm not sure what those mean. I've been trying different things to see what comes outta where. Sometimes I end up with hearing both the tracks at once. Sometimes the cueing track will play out of the speakers.

I feel another mental block coming on, but this is (I think) the last thing I need to get set up. My mapping remembers itself, but I've got a question on that. How come in FADER FX mode, the effects for deck B don't do anything? All the values are changing, but I hear no difference in song.

Does this mean I have to be constantly turning knobs on my controller for cueing as well? I can't figure out how to have the mix coming out of my speakers and only the upcoming track in my phones. Sometimes the track being cued up will come out of the speakers as well.

Or if I click one of the headphones buttons, the volume in the speakers suddenly gets louder, but I can't for the life of me figure out how to get the two seperate.

Are you supposed to be able to move that slider in Traktor for latency? Mine won't go.

I can't drag the latency bar. What are my other options to getting rid of the pops and crackles?

5.5 is too low. Click on the settings box beside the latency bar. I would say aim for around 10ms and work from there , so try USB Buffer size = 2 and Audio Buffer size = 10, @ 44.1Khz.
If this stops the glitches then you could try dropping it a bit more but 10ms is perfectly fine.
