S4 phase/grid mapping problem

So as I understand it, the way to fix a track where the beat grid is out of phase is:

1: Get a track going in the other deck, set it to master.
2: Use the jog wheel to adjust the phase until the track matches the tick
3: Hold SHIFT-SYNC until SYNC blinks, and release.

This works for me about 20% of the time. The other 80%, I release, the screen has a weird refresh/redraw moment, and the track is still out of phase.

Has anyone else had this issue?
