Makes sense. Either don't change your file name or use the 'relocate' feature in Traktor's browser to re-establish the stripe info with that file.
Just out of curiosity...why do you care about filenames when you're in Traktor? Traktor doesn't display the filename, it uses the ID3 tag info to display Track, Artist, etc etc...
Everything goes into one folder. I beatgrid, and enter category info in the ID3 tage (genre, comments, etc.) so that I can search out what I want on the fly and not worry about locations. E.g., Genre: Funky Tech House, Comment: Near Peak, Heavy Rock Guitar. Traktor's Search function takes the place of any actual categorization beforehand, and lets me do a lot of customization and adjustment.
I'll also often mark insertion points or loops, and enter key lyrics in the "lyrics" tag because it drives me crazy when I can remember a track but not its title.

Does everyone keep their ID3 Tags updated, or is there a specific version that works great with most apps.

My collection hasn't gotten big enough that I've had to specialise how it's sorted.
