I'd get your design printed onto vinyl.
Take the buttons out of the MF, then stick it over the top, and use a craft knife to cut holes for the buttons. You won't even have to be accurate with the cutting as the buttons have a surround thatwill hide dodgy cutting.
if you don't fancy the vinyl route (and you probably won't, since you've gone for matte clear), just take the buttons off and draw your design on with a pencil - then paint it on and let it dry before putting the buttons back on.

What kind of design are you looking for?
My suggestion is close to patches. Depending on the design, I would make a stencil out of vinyl. I have a vinyl/sticker cutter, I do this all the time. I would make the stencil and apply it to the underside of the top panel then paint it. Remove the sticker/ stencil and reassemble. Since the design is now painted on the inside showing through the clear case, it will never be able to be scratched.
If you need a simple sticker/stencil made just hit me up. I have been painting with these kinds of stencils for years and they come out amazing. Super crisp and clean. Good luck.

Just keep in mind that you'll de-solider all the buttons off the board before removing the face plate.

Oh wow, okay. Looks like vinyl is going to be the easiest route for me then, short of acrylic paint.
