Is it possible to get the ddm4000 to echo out, or echo fade without having the effect on master? Example: I want channel 2 to fade out while bringing in channel three. It's set up as external on traktor scratch pro 2 with 2- 1200s. Thanks.

Yes.
You set one of the effect units to one deck, then, you use the 3 effects EQ kills.
You engage the echo effect with the kills all OFF (un-lit) then you un-kill all 3 bands to engage the effect on all 3 bands (you might even want to leve lo un-killed for a cleaner echo out, especially if your echo'ing vocals), then, you kill all un-killed bands again to echo out. have fun layering echo's by killing and unkilling bands.
Don't disengage the effect until all echo's are gone.
This effect is a LOT of fun, and great for echo out transitions.
