I believe the fader question had been answered...you can turn the crossfader on and off within traktor...the easiest way I know how to do this, is display the crossfader under the decks layout(? - could just be "decks") option...there you should see a,b,c,d = click/highlight them all to use the crossfader, unclick/unhighlight them all for no crossfader. I never use my crossfader, so I have them unclicked.
For the BPM issue, you'll want to switch the tempo fader from absolute to relative (I think thats right, if not its vice versa). With the default setting, if you have a song that is 128bpm, you can go +/-8 in either direction. So if you have it synced with a song that is 108bpm, when you unsync the song and move the tempo fader, it's going to make the jump from 108bpm to 120bpm. If you set it to relative, you can bring it down slower, but you can still only move it 16bpm. It's hard to explain - play around with it for a bit, it'll make sense after a few moments.
Personally, I think slowing down or speeding up the tempo gradually, when you're trying to cover that much ground, kind of sounds funny. I'll usually let it play at the synced speed and wait for a break or a drop and then hit the two buttons above the tempo fader to make it quickly jump to its proper bpm. The change is still noticeable but not so bad if its between beats. If all else fails drop another beat/track on another deck and blend it all together at once.
As for the track playing upon load, there should be an option in the settings to stop it from doing this. I know in Traktor 2.03, there was a "loading" section in the settings, can't remember if its still there on 2.11 and 2.12.

Thanks Jiggle & SpeshulEd! With your help I figured it out. Relative on the faders and I also downed the Tempo range to 50% which gives you a lot more precision on the fader slider. When I'm close I can click both offset buttons to reset to the original BPM.

Ok, here's a simple one. How do I change the function of the Sample Play Buttons (Beatjump, Direct Loop, Hotcue 5-8) on the fly? I know I can do it in the S4 Preferences but I'm sure I did it with the Shift key somehow...
