Can I use my CDJ's with this mixer and timecode CDs and have full control of Traktor still? For example, the FX and Flux mode.

Yup, that's pretty much how timecode works.
CDJ with timecode will give you only control over: play/pause, cue, pitch and scratching on the track. The rest of the controls over Traktor depend on the Z2 midi buttons and mappings you use. In default mapping, you don't get full control over FX paramaters with Z2 but there are some workarounds (custom mappings that use EQ knobs for FX etc)
If you play on buying CDJ's just to use them with timecode - don't. Unless they are dirt cheap.
